Getting directly to your issues:
The repo that you used contained .js files but none of those files contain any jsdoc (http://en.wikipedia.org/wiki/JSDoc) style comment block. Documentation is generated from jsdoc comments so, at best, the generator rendered some function names. At worst, there were some unexpected behaviors, which need to be addressed after the competition ends.
About copying the documentation over to GitHub, I couldn't completely understand what your goal was. Being able to translate the documentation into GitHub flavored markdown is definitely an interesting idea worth considering implementing.
About improvements, I completely agree with you. This goal of this project and my participation was to expose a prototype and get interesting feedback from people like you.

There was certainly nothing bad about the design. It is functional and visually appealing, but not extraordinary. 3 stars is average, and I think fitting for that.
